Its kinda hard to explain. (in photoshop) You need to make a layer for each fram of animation. If you want a static (non moving) background, you only need one layer of that. So lets say you have a background pic and 4 frames of rain. Open the Animation window. Click the tiny "duplicate frame" button until you have 4 frames. Select the first frame, then make only the BG pic and Rain Frame 1 visible. Select the 2nd frame and do the same, but make the 2nd rain frame visible and not the first. Repeat for 3+4. You can hit the play button to see it in action. If you want everything slowed down, select all frames (ctrl+click on the first, then last frame) then under the first frame where it says "no delay" change it to .01 seconds or something. .01 slows things down a bit. You can also make each frame has its own delay, but thats not really useful with rain.
To save it, go to File-> Save for web and Devices. Then save it as a gif.
If you want to edit an existing gif (this is how i learned) you need to go in photoshop File->import->video frames as layers. The in the file name type "*.*" This makes it able to open all files, including gifs. Open it up and it will have the animation all laid out.
