Delay removal apon conversion

alright, I dont' know if anyone else has noticed this but I have been trying to convert a copy of Bleach I have from .avi to .mp4 but every time i do, wether from PSPvideo9 or 3GP. it removes the 5 second mute that occurs at the beginning of the file. this causes the whole sound portion to shift up and go completly out of sync with the movie itself. does anyone know how to either

A.) make it so that when converting files this error doesn't occur
or
B.)refer a program that can Edit MP4 files on the spot and recreate a mute. or to cut off the portion that happens during the mute(which is just advertisment of the Fansub)

have you tried using rapiz psp software? have never had problems using that
havent tried on a bleach ep. though..

I'll give Rapiz a shot, I have it on my comp but Since its takes so long to make a video though it, i kinda tend to avoid it.
